I am facing this problem..

After users have registered on the hub.. they are forced to add [RC] before their nick else the hub again asks them to registered.. In the PtokaX the Regs/Bans also show all registered nicks with [RC] etc.

I have checked RoboCop settings.. and the "Enable Register Tag is disabled" but still people are registered as [RC]nick... what can be possible situation ?

I hope I mentioned that above... I am using Ptokax and Robocop both the latest stable versions

register tags are pointing to robocop ;-s
perhaps you disabled the tag but robo not saved it?
did you restart script after saving robo settings?
feel free to test it yourself as a user after saving settings, just a hint ;-)
